Runes are a pretty important resource in Dishonored 2 if you plan on acquiring and upgrading new powers for Corvo and Emily. You’ll get your first rune when you accept the Mark of the Outsider and receive your very first ability. After that, you’ll have to find the rest scattered around the city of Karnaca. These can be easily found by equipping the Heart, and then moving towards the rune icons on your screen. Some of these will be found lying around town, while others will have to be bought from black market stores.

If you happen to have excess Raw Whalebones, and can’t find any good use for them, you can convert them into runes as well. To do this, you need to purchase the Craft Runes upgrade under the Bonecharm Crafting ability. This perk will allow you to convert Raw Whalebones into runes, and vice versa. So if you have too much of any one resource, you can convert them into one that you need more.

To use them, you’ll want to go to your powers and abilities menu and choose the ones that you want to purchase. The rune cost of an ability will be listed at the bottom of the screen.
