All you need to do is plant whatever flower that you want to clone on its own, with no other roses near it, and give it water. By watering it, you should trigger the hybrid process, but with no other rose nearby to cross with, you’ll simply clone the flower that you had planted and watered.

This has been tested by players over on the Animal Crossing subreddit. One player planted red lilies adjacent to one another, and another bunch of red lilies not adjacent to any flower.

Over the course of a week, those with other adjacent red lilies produced 13 red lilies, 5 pink lilies, and 4 black lilies, while the red lilies without adjacent neighboring plants produced 14 red lilies and no hybrids.
