AP stands for Ability Points in God Eater 2: Rage Burst, and acts like an experience currency for your allies. As you take companions on missions with you, they’ll earn a number of AP upon completion. These are used to unlock Personal Abilities for each individual character.

To unlock these abilities, access the terminal at base (located near the desk where you claim missions), and choose the Personal Abilities menu. This will bring up all of the allies you’ve met so far. Now, choose the one you want to customize and their list of skills and equipment will appear on the right side of your screen. From here you can select a skill slot (there are 4 at the top for each character), and that will in turn take you to a new menu, one filled with every ability that the chosen ally can learn.

You can see what each ability does as well as its ‘price’ in this menu. You won’t have to pay any money, but you will have to fork over some of that ally’s AP. Once you make a purchase, it will reflect on that character’s AP balance and you can continue.

Do keep in mind that AP is not shared between characters. A character only earns AP if you use them, and each one will have his/her own balance. So if you use Julius a lot, he’ll have a lot of AP, but if you’ve left someone like Romeo behind most of the time, you won’t be able to purchase many skills.
